If I acquire stock because of an ITM Put, is there a way to link those transactions and reduce the basis? And vice versa, if I sell shares with an ITM call, can that premium be added to the gain? Well, the calls probably aren't needed, since the gain is recorded anyway. But I'd like to be able to track to tax basis of shares acquired with a put. I'm entering some now, and simply using the fee field with a negative number to reduce the basis. I'd rather use some official way, if there is one.

Sorry, there is no way to link those transactions. If the negative fee works for you, that's fine. We also have the Return of Capital transaction which will reduce basis, but that may not be what you want.
